Running your own affiliate program means you own the relationships, the data and the commission terms. To do that well, you need software that plugs into your store or billing system, tracks every referred sale, and pays partners without a spreadsheet in the middle.

If you are on the other side of the deal and looking for programs to promote, start with our guide to the highest paying affiliate programs. Refersion is affiliate management software built specifically for ecommerce merchants. Its main pitch is first-party tracking that does not rely on third-party cookies or redirect links, which matters as browsers keep limiting cookie-based attribution. It supports affiliates, influencers, brand ambassadors and existing customers in one program, with commission rates that can change based on performance.
It installs as an app on Shopify, Shopify Plus, BigCommerce, WooCommerce and Magento, and connects to Stripe, Klaviyo, Mailchimp and Zapier. Brands can also list their program for free in the Refersion Marketplace to attract new affiliates, and pay partners in one click through PayPal or gift cards via Trolley.
Pricing: the Launch plan is listed at $29/month plus 3% of affiliate sales, Growth at $159/month plus 2%, and Scale (for brands above $1M in annual GMV) is a flat custom subscription.
UpPromote is an affiliate, influencer and referral app built only for Shopify, with a separate offering for Shopify Plus stores. Because it runs inside Shopify, it can attribute sales through links, coupon codes, connected customers and connected products, and it can create a link and coupon for each new affiliate automatically.
Recruiting tools include custom signup pages, a marketplace listing on paid plans and an optional Creator Discovery add-on (from $39/month) for finding creators on Instagram, TikTok and YouTube. Brands can gift free products, set commission tiers and bonuses, run multi-level programs on higher plans, and pay out through PayPal or store credit. Enterprise features include API access, webhooks and W-9 and 1099 handling.
Pricing: a free plan covers one program with a monthly referral sales cap. Paid plans start at $29.99/month plus 2% of approved referral sales, and the performance fee drops to 1% on the $199.99/month Enterprise plan.
GoAffPro stands out for platform coverage. Beyond Shopify, WooCommerce and BigCommerce, it supports PrestaShop, Wix, Webflow, Ecwid, Squarespace, Magento, Weebly, Square and Shoplazza. That makes it one of the few options for brands whose store is not on one of the big three carts.
Merchants get a branded affiliate portal that can run on their own domain, referral links, automatic payouts through PayPal Payouts, and dashboards for both admins and affiliates. It also has deep multi-level marketing support, including commission chains, level-based limits and a compensation plan builder, which suits direct sales and ambassador-led brands.
Pricing: the Hobby plan is free for stores with fewer than 100 daily orders. Premium is $49/month and adds targets, bonuses and MLM features. Business starts at $99/month with automations and fraud management, and Enterprise is quoted on request.
Social Snowball is built around a simple idea: your customers and fans are your best affiliates. It can turn customers into affiliates automatically and puts influencer, affiliate and customer referral programs into one Shopify app. It also handles TikTok Shop affiliate management, which is useful for brands selling through both channels.
Its Safelinks feature protects discount codes from leaking to coupon sites, and brands can pay out in cash, gift cards or store credit across hundreds of redemption methods. Integrations include Klaviyo, Postscript, Google Analytics, Zapier and KnoCommerce.
Pricing: the self-serve Snow Day plan starts at $249/month plus 3% of affiliate-generated revenue, with up to four programs and unlimited affiliates. The Blizzard plan is a custom flat fee with no revenue share, plus a dedicated account manager and migration help.
Shopify Collabs is Shopify’s own app for running an affiliate or influencer program. Brands can build an application page, invite creators directly with personalized offers, or open their program to creators already using Collabs. Approved creators get their own affiliate links and discount codes, and brands can send gifts and product samples through Shopify.
Commissions are tracked automatically and paid through your Shopify bill, which removes a separate payout tool from the stack. It connects with Shopify Flow, Klaviyo, Yotpo and Shopify subscriptions. The trade-off is depth: merchant reviews point to no API access and limited control compared with dedicated tools, and the app only works with certain store setups.
Pricing: free to install. Shopify notes a 2.9% commission processing fee may apply to automatic payouts.
Affiliatly is a straightforward affiliate tracking tool for online stores that want a working program in minutes rather than a long implementation. It integrates with Shopify, BigCommerce, WooCommerce, Squarespace, Ecwid, Shoplazza, Jumpseller, Shift4Shop, CrateJoy and others, and offers custom integrations for unlisted platforms.
Plans are priced by the number of affiliates rather than a share of revenue, so costs stay predictable as sales grow. Higher tiers add a two-tier commission structure and bulk payouts. Affiliatly also runs a free public directory of client programs, which gives merchants a small extra source of affiliate signups.
Pricing: free for up to 50 tracked orders. Starter is $16/month for up to 50 affiliates, Professional is $39/month for up to 500, and Pro Unlimited is $129/month. Paid plans include a 14-day free trial.
Tapfiliate works for both ecommerce and subscription businesses, which makes it a good fit for brands that sell products and memberships side by side. It supports percentage, fixed, tiered and recurring commissions, coupon tracking, multi-level commissions and a customer referral program for turning buyers into promoters.
It has more than 30 pre-built integrations, including Shopify, WooCommerce, BigCommerce, Magento and Stripe, plus a REST API and Zapier. Partner recruitment tools send branded invites and onboard new affiliates automatically, and the affiliate dashboard can be white-labeled.
Pricing: Launch is $89/month ($74/month billed annually) with a 7-day trial. Scale is $179/month ($149/month annually) with a 14-day trial, and Enterprise is custom.
Post Affiliate Pro has been around for more than 20 years and is one of the most configurable in-house affiliate platforms. It suits brands with complex rules: multi-tier commissions up to 99 levels, performance rewards, lifetime referral tracking and multiple admin users. Tracking covers click and conversion data, including server-to-server tracking.
It advertises more than 170 CMS and payment gateway integrations, mobile apps for Android and iOS, and 24/7 support by email, chat and phone. The top Network plan lets a business manage multiple merchants, so a brand can grow into running a small network later without switching software.
Pricing: Starter is $89/month ($79/month billed annually), Pro is $139/month, Ultimate is $269/month and Network is $649/month. There is a 30-day free trial with no credit card required.
Rewardful is built for SaaS, tech and AI companies that bill through Stripe. It is a Stripe Premier Partner with a two-way sync, so affiliate data shows up inside your Stripe dashboard and recurring commissions are tracked from your existing subscriptions.
Setup centres on connecting your Stripe account. Every plan includes unlimited affiliates and charges no transaction fee on affiliate-attributed revenue, which keeps costs flat as the program grows within each tier.
Pricing: Starter is $49/month for up to $7,500 in monthly affiliate revenue, Growth is $99/month for up to $15,000, and Enterprise starts at $149/month. There is a 14-day free trial.
FirstPromoter covers affiliate, influencer and referral programs for SaaS businesses, and its main advantage over Stripe-only tools is billing coverage. It integrates with Stripe, Paddle, Chargebee, Recurly and Braintree, so subscription companies that do not bill through Stripe can still track recurring commissions automatically.
Plans scale with the monthly revenue your affiliates generate, not your company’s total revenue, which keeps the tool affordable for SaaS teams where affiliates are one channel among many. A 14-day free trial is available with no credit card.
Pricing: Starter is $49/month for up to $5,000 in monthly affiliate revenue, Business is $99/month for up to $15,000, and Enterprise starts at $149/month.
Tolt is a newer affiliate platform aimed at SaaS startups that bill through Stripe or Paddle. It handles subscription events automatically: commissions stop when a customer cancels, and refunded commissions are deducted from the affiliate. Brands get a branded affiliate portal and can run several programs from one account.
Automatic payouts through PayPal and Wise are available from the Growth plan, with a 2% processing fee on auto payouts. Tolt takes no commission on affiliate revenue itself, and it offers a 30-day refund policy alongside a 14-day trial.
Pricing: Basic is $69/month for up to $10,000 in monthly affiliate revenue with manual payouts, Growth is $99/month for up to $20,000, and Pro is $199/month for up to $50,000. Enterprise is quoted on request.
Partnero runs four program types from one account: affiliate, customer referral, influencer and newsletter referral. The newsletter option rewards subscribers for bringing in new subscribers, which is rare in this category and useful for media brands and creators with an email list.
It connects to Stripe, Paddle, Chargebee and Shopify for billing, to MailerLite, Mailchimp, Klaviyo, ConvertKit and ActiveCampaign for email, and pays partners through PayPal and Wise. Every plan includes unlimited partners, transactions and revenue, so pricing depends on how many programs and team members you need rather than on sales volume.
Pricing: Starter is $59/month ($49/month billed annually) for one program, Partner is $199/month ($159/month annually) for three programs, and Enterprise starts at $599/month.
Start here, because it narrows the list fast. Shopify brands can choose from native apps like UpPromote, Social Snowball and Shopify Collabs. Stores on Wix, Squarespace, Ecwid or PrestaShop should look at GoAffPro or Affiliatly. SaaS companies should match the tool to their billing provider: Rewardful for Stripe, FirstPromoter for Paddle, Chargebee, Recurly or Braintree, and Tolt or Partnero for Stripe and Paddle.
Affiliate software is priced in three main ways: a percentage of affiliate sales, tiers based on affiliate-generated revenue, or flat plans based on features or affiliate count. A revenue share is cheap at the start but grows with every sale, while flat plans cost more upfront and stay predictable. Model your costs at today’s volume and at three times that volume before you commit.
A classic affiliate program, a creator program and a customer referral program need different tools. Creator programs benefit from gifting, discovery and personal discount codes. Customer referral programs need automatic enrollment after purchase. If you want several program types under one roof, check how many programs each plan allows.
Paying affiliates by hand becomes a real workload once a program has more than a few dozen partners. Check which payout methods are supported (PayPal, Wise, gift cards, store credit), whether payouts can run on a schedule, and whether the tool collects W-9 and 1099 information for US affiliates.
Cookie limits in browsers and ad blockers can cause missed conversions, which frustrates partners and costs you good affiliates. Ask each vendor how it attributes sales: first-party tracking, server-side events, coupon codes and connected-customer attribution all reduce reliance on third-party cookies. Coupon-based tracking is especially useful for creators who share codes in video content.
The best affiliate marketing software for your brand is the one that fits the systems you already use. Shopify brands have the widest choice, from the free Shopify Collabs app to fuller platforms like UpPromote, Refersion and Social Snowball. Stores on other carts should start with GoAffPro or Affiliatly, while SaaS companies should pick by billing provider among Rewardful, FirstPromoter, Tolt and Partnero.
Most of these tools offer a free plan or a free trial, so shortlist two or three, connect them to a test store or billing account, and run a few test referrals before you invite real partners.
